What do you think are the funniest episodes from each of the shows?

Mine are

TOS-"I, Mudd"

TNG-"A Fistful of Datas"

DS9-"Fascination"

VOY-"Spiritfolk"

ENT-??? (I haven't seen them often enough to remember them all)

TAS-"The Practical Joker"

TOS-"The Trouble with Tribbles"

TNG-"The Naked Now"

DS9-"The Magnificent Ferengi"

VOY-"Tinker, Tenor, Doctor, Spy"

ENT-"In a Mirror, Darkly: Part 1 and 2"

Yeah, most one the ones you mentioned would have been at #2 or 3. They were funny too

I forgot another VOY-The Bride of Chaotica!  that was funny too! 

Most of those mirror universe episodes were pretty funny since what happens in that universe doesn't matter of course. The intro to that Enterprise episode is hilarious where Zefram Cohcran shoots that Vulcan with a shotgun during the First Contact scene.

The DS9 episode I mentioned is also really funny where the group of Ferengi go on that Dominion mission together.

TOS-"The Trouble with Tribbles"

TNG- I don't remember what it was called, but it was the one where Lwaxana Troi was getting married to that religious guy.

DS9-"The Magnificent Ferengi"

VOY-"Someone to Watch Over Me"

ENT-"A Night in Sickbay" (it was so horrible it was funny)

Sehlat-that was "Cost of Living"  

At the end of that episode, when they're all in the mudbath, Deanna looked like Cher, with her hair up like that

"If I could Turn Back Time" 

Another episode I forgot-Qpid!

"I am NOT a Merry Man!"

Also, I believe that this is a homage to Animal House
