I would say the episode where the mimetic copies started, uh, "melting" or the episode where they were in that pitch-black void in space.

Also, the one where Seven of Nine and the Doctor are the only ones awake, while the crew are all in stasis.

I would say "The Haunting of Deck 12" because it seems to be scary enough especially Neelix's story of the Salvoxia. That seemed like creepy enough story. Plus, Voyager became a bit of haunted house, traping Janeway and members of her crew  with force fields and gas.
