I like the idea of the TARDIS appearing on the Enterprise and the Doctor gets out. He could help them with a Dalek problem. EXTERMINATE!

I'd like a ship to run across the planet that those little spaceship fixer people from *Batteries Not Included are from. I always wanted to know more about them.

Or maybe Kirk could end up on Remulak where he has to narftle the Garthok.

I don't think a Trek story with another franchise's alien would be interesting or original since it already has a similar counterpart. Whatever story you'd do, trek has done it. Hirogen being the most blatant- a Predator rip off.

A majority of aliens are militaristic xenophobes which Trek has plenty off.

What has amazed me is how the trek authors have been able to revisit rarely used trek aliens like the Gorn, Tholians, and tzeinki [sp] and develop them in a way the series should have instead if having a new alien of the week.
