Wow, good question, but couldn't possibly limit it to three. I haven't seen the entire series yet, I'm still in season 3 (I'm a late starter) but here are mine so far:

The concept of the Voth was very compelling. The only down side to this episode is they were only around for one episode. Then again isolationalist xenophobes aren't gonna go out of their way to stay around.

Life line and Living Witness? Both compelling stories that evolve around the Doctor. Most of the good episodes in Voyager do feature him heavily.

Those are my favorites that come to mind now, but I'm sure some other time I would say differently.

My favourite three Star Trek - Voyager episodes are (1) Bride Of Chaotica, where Tom Paris and Harry Kim re-enact old B-Movie scifi from the 1950's... The actual Chaotica's Robot came from an old Sci-fi Movie called "Zombies Of The Stratosphere" made in 1952 that's out on DVD. It starred none other than a very young Leonard Nimoy, who would go on to play Mr. Spock in Star Trek! (2) The 37's, where Tom Paris again shows his knowledge of 20th century technology, when they find an old farmer's truck floating in space, that leads them to a planet and Amelia Earhart! (3) Scorpian 1+2, where Janeway has to make friends with the Borg to help them get through Borg space, while avoiding (Species 8472)?? It also marks the first sighting of Seven Of Nine... plyed by the lovely Jeri Ryan who became well-known for her portrayal of that Borg Character! Kind regards, Enan Louise.
