I know this has to do with the 2009 movie but was the reference to "Admiral Archer" a reference to Jonathan himself or could it have been his decendent.

I believe it was a reference to Jonathan Archer himself..there was also a reference to Pothos,when Scotty referred to the fact that he had been stationed on a far flung outpost after losing the Admiral's beagle in a transporter incident....

It could have been Archer, or possibly his child or grandchild following in his footsteps. I prefer to think it was Jonathan Archer. He could conceivably be alive, and I'd like to think of him helping out the current batch of starship captains the way Admiral Forrest helped him out.
Not Porthos, though. The time difference between Enterprise and the 2009 movie was something like 80 years, so it would Archer's latest beagle - probably Porthos's distant decendant.
BTW - in the book, at the very end, the beagle re-materializes on the Enterprise, alive and well.

I tend to agree with Fixit in the future with their medical technological achievements, he could very well be alive by this time period. I understand that his beagle wasn't porthos.
They have two settings: stun and kill... It'd be best not to confuse them. ~~ Lt. Reed

It was more than likeley Jonathan Archer that Scotty was reffering to because of the "Prized Beagle" remark. Capt. Archer had a fondness for Beagles. Thats what Porthos his dog was.

Oh yes it had to be in reference to Capt Archer. Porthose was a Beagle. He had a fondness for Beagles. it caught my attention cause i have a Beagle too. \\ //>

The writers confirmed it was Jonathan Archer, whom it had already been recorded in the original prime Trekverse chronology to have died on the day the NC-1701 was launched. So he did live that long. Of COURSE it wasn't Porthos!
And Mrs Fixit it correct: the novelization of the film has the beagle appearing alive and well--for all of us who were concerned.

I thought JJ wanted the beagle to reappear at the end of the third film he makes.
From Memory Alpha:
"On Delta Vega, Montgomery Scott mentions that he had used "Admiral Archer's prized beagle" to test his long-distance transporter theories, though the beagle had yet to turn up as of his meeting with Kirk and Spock Prime (which he speculated led to his "exile"). Writers Alex Kurtzman and Roberto Orci have confirmed that this Admiral Archer was indeed Jonathan Archer. [179] [180] Jonathan Archer would be 145 years old at the time of Scotty's exile, but Humans are long-lived in Star Trek; Orci noted the appearance of Leonard McCoy in TNG: "Encounter at Farpoint". However, it is unlikely that Porthos would still be alive at that time. The director intends the dog to reappear upon his leaving the Star Trek films."
