Involves the old super carriers used in the Romulan War comissioned to be the new anchor bases for extra galactic transwarp travel so a ship or fleet will not be stranded in a distant galaxy... and the evacuation of a populated world in this galaxy...

The baddies could be competing species trying to reach some distant point (an eden of sorts) the source of unlimited power. It would be too ironic if that limitless source of power in ancient times would turn out to be some type of power the rivals discover was an ancient source of power to them and that the feud was futile in the end. Say they used a superior form of transwarp to get there only to discovcer the legends beganb with the ancients discovery of transwarp in an inferior form. (smirk)

STAR TREK UNIVERSE

The Universe class USS Enterprise NCC 1701 J Quantum phase warping through the universe. Note the lensing effect essentially dialing through the ten dimension universe.

The concept is simple but it must be precise. Using the understanding of Wesley Crusher and the Travelor destination is ultimately the realization of idea. In the heart of the ships computer is the "flux capacitor" of sorts which has a mathematical grid of every subatomic particle in the universe addressed (mathematically). The information of a destination is fed into the matrix of quantum phased warp drive and in just a matter of minutes or hours or in some extreme cases a few days the ship can be anywhere in the universe.

The thing is, simply knowing the address of a point on a grid does not guarantee it is a safe place. It could be in the center of a planet or star or the void between galaxies. Smaller hops in the beginning must be done to construct star charts and galaxy charts to avoid dropping out of quantum warp in the middle of a planet or star.

Echonauts are the unfortunate reverse effect of such travel. A kind of cause and effect of the universe akin to the transporter malfunction on TOS episode the enemy within.

Spock Prime stood stoicly beside the young Captain. "Did this happen in your time?" He asked.

"Yes. But the ship was nopt lost nor were the billions who died." 

"And that things is still out there." Kirk said rubbing his eyes. Even though the klingons were the next targets Kirk grimaced at the thought of billions dying there. 

"Why are the outcomes different in this time line?"

Spock Prime maintained an emotionless look. "Perhaps it is my existence here. Time travel has had universal effects on the timelines. Logically there have been altered timelines resulting from every encusrion through time. In my time line I interacted with a future Enterprise crew..." 

"A future ship or crew?"

"Both.

"Some eighty years into your future. They encountered a situatioin where a tear in the fabric of the universe produced thousands of duplicate / mirror Enterprises and crews. I had been exchanging correspondence with a Commander Data of that Enterprise about the incident."

"Interesting name."

"Fascinating fellow."

"At any rate, the incident centered a crew member who went through the rift initially into a mirror universe bumping his counter part into another universe and the effect rippled through thousands of universes. We dealt with a similar effect with a fellow named Lazarus."

"We? You mean your Captain Kirk and you."

"Yes."

"So what you are suggesting is that time travel is not just that... it is travel to alternative universes?"

"Correct. And until I leave this one and return to my own universe, this one will not proceed on its natural course."

"Then we must get you back to your own universe."

"Not an easy task. The Tholians have done extensive studies into this theory to determine which sigularities lead to which universe. Were I to depart into any other universe than my own then it may bring another here worse than me."

"Then why don't we just eliminate the pointy eared hobgobblin and be done with it."

"Bones! This is no time for jokes."

"Whose joking? Billions of people have died already that were not supposed to."

"That's enough, Doctor! "

"It's not enough... sir."

"you are a healer..."

"Tell that to the billions who died in recent months who weren't supposed to. We were under the impression that our destiny was unscripted and the presence of Prime only changed this up a bit. But the whole damned universe is feeding on itself because of this one misplaced individual, and I say the best thing to do is solve the problem."

"We will, Doctor. Just not that way."

"Jim..."

"Dismissed."

"But.."

"I said dismissed, McCoy!"

"He is correct," Prime said as the good doctor left the room.

"No he's not. And I'll post a round the clock suicide guard on you if you pursue this any further."

"But you lost the Enterprise..."

"We'll get another ship."

"But the likelihood of the correct singularity being in this galaxy or even this region of the universe is very small." 

"We'll find it and get you there."

These are snippets of an episode or movie or book about how quantum phase warp drive is discovered and used to get Prime back to his universe (thought to be only a different time line). 

I must confess i like the way you think, keep it going, you may be on to something here.

The storyline is basically that time travel has fractured the various time lines. Nothing is exactly the same when one travels to the past or the future and returns. The premise of this story is that time travel is not actually realized but a transference from universe to universe and the ongoing existence in an alien universe fractures the timeline of that universe.

Spock Prime must be returned to the universe he came from or the universe he came to is doomed.

All governments aware of his existence try to kidnap him since he holds key information and technological advancements from a time that is yet future in this universe. What began as a simple scientific observation of Prime on a remote planet turns into interment by Starfleet Security allegedly for his own protection.

The Romulans get wind of Spock Prime's existence and of Nero and crew and why they had a vindetta against the Vulcans, and they invade the new Vulcan colony to hold it hostage until Prime is turned over to them to gather from him by whatever means the information they need to prevent their world from being destroyed.

This is too great a security risk for Starfleet and the Federation since Prime knows so much about the operation and tactical information of the Federation and Starfleet in the future as well as the present that turning him over to the Romulans is out of the question.

Then comes in the menace from a familiar TOS episode, perhaps one of the best Star Trek episodes ever made... the Doomsday Machine... only this time it cannot be stopped. What worked in Prime's past was not effective this time and the insurmountable loss of a dozen Federation planets resulted...

...even the dstruction of the Enterprise and most of Starfleet and a combined Romulan Klingon fleet... the doomsday machine swung into the Bjoran / Cardassian sectors but the emminent return to Federation / Klingon / Romulan space forces a fragile allianceas they try to regroup, both Spocks and Kirk realize Prime must be returned to his own universe...

And the singularity thatwill do just that is in a distant galaxy... a new form of interstellar travel must be invented and soon or all will be lost to the machine that was left  running from a forgotten war in which all sides lost...
