Many of us who are fans of the Original Series has watched the Immunity Syndrome one time or another. Spock reported that the Intrepid was dead. I interpreted that as the Intrepid's crew was dead, but the ship was not destroyed. I think that the ship was in an area that the Enterprise could detect. Even though the Enterprise and the Gallieo 7 shuttlecraft both had shields when the Giant Space Amoeba blew up. I do not believe that a single charge of antimatter in a probe would have destroyed the Intrepid (See the amount of damage that the USS Constellation took from the Doomsday Machine with its shields down and an antiproton beam).  So any speculation as to the fate of the USS Intrepid?

They probably towed the ship back to starbase afterward if it survived intact. However, other sources I've encountered over the years (all non-canon) have suggested that the Enterprise was the only Connie to return from its five-year mission; all others were destroyed.

It's been forever since I've seen TIS....the ship was still perfectly functional, amirite? If so, then Kirk would have sent some of his crew to the Intrepid to man the ship and raise the shields. I just don't think the writers cared about this detail and they would have had to hire more extras.

That was USS Defiant, also from TOS "The Tholian Web."

The Exeter wasn't destroyed. Its crew was killed, however, and Starfleet abandoned it. However it was still fully functional. Constellation of course was destroyed to disable the Doomsday Machine. Its never canonly stated that the Excalibur wasn't returned to service after the M5 incident. Same story with the Hood. The Lexington survived the M5 disaster and survived. No further mention of it is made in Memory Alpha which leads me to believe that it survived and was simply decomissioned. The Potemkin appears to have survived its mission as it was still active during ST: The Undiscovered Country. No further mention. USS Constitution (NCC-1700), was damaged in an ion storm as of 2267. No further mention. And as hard as this may be to believe, there is imagery of what is clearly (to me at least) the wreckage of a Connie at the graveyard of ships in Best of Both Worlds Part II. During ST4 there were 2 or 3 connies, the new Excelsior and a few mirandas and all were in space dock and some tried to leave before the probe could shut them down , the dialog in a scene that got deleted was:-
"'Excelsior and Intrepid are cleared to depart. Open spacedock doors"
One of the connies was the Intrepid and the excelsior was also shown on a display lebeled as NX-2000 so not a connie.
But they all got shut down by the whale probe anyway.

I would assume that the ship was either still functional after the creature was destroyed and all main systems came back on line or limited damage to the ship and the ship was still space worthy. I would agree that Starfleet would have sent a ship to tow the Intrepid back to a starbase or dry dock for repairs.
