I disagree that it couldn't be kept a secret. The CIA is well-known because they are a big organization collecting a lot of publicly-available information. In the ST universe, that's Starfleet Intelligence's job. Section 31 is a much smaller organization that just does covert operations, it isn't employing people just to read, translate, and index newspapers etc. We assume that Section 31 has occasionally used its power to protect the secret of its own existence. Even though Dr. Bashir thought about exposing them, he never did...

It would be ignorant to think the federation wouldn't have an organization like this, especially with organizations like the tal shiar and obsidian order. Even free and transparent societies do bad things in the dark and keep secrets for years. On one hand it is a shame the ufp doesn't admit to using the organization but on the other hand, it gives them more deniability.

Section 31 eliminates threats to the federation. I have no trouble believing that they would define whistleblowers (on Sec 31) as a threat to the Fed. Whistleblowers likely don't make it far

What I found ironic is that people like Sisko thought they were a bad thing then he turned around and tricked the Romulans into a war. So how was he any better than Section 31? Because he lamented his descision? Boo hoo. I want more Section 31, I would join them. I also thought it lame that Dr. Bashir is made our as this guy interested in spies and the moment he is asked to be one he chickens out. And for all the Trek Captains high morals they all pretty much had a 31 moment where they did something not totally smiled upon to safeguard their crews and such.

well the obsidian order was far greater than any other so they would find out about section 31 easily.

they would just gather all the info they could till they needed to blackmail the federation. unfortunetly they waited to long and fell before they could do anything. or maybe that is the reason the federation decided to stay out of the obsidian order and tal' shiars first strike attempt against the dominion.
