He was given a field commission in Best of Both Worlds to command Enterprise, though that expired at the end of the episode.  He was made captain of Hathaway in Peak Performance and was finally given a permenant promotion in Nemesis to command Titan.

And while serving as First officer, he removed the Captain for acting against the best interest of the ship and took command.

While that is true, any officer in command of a ship is entitled to be addressed as "Captain". ;)
