I think...you are confusing 'Best' with 'Liked'? Dukat had a lot of screen time, compared to most single Trek villians so he was well define. And he was also fairly well written so it's not hard to see why fans like him.

But I think the best trek villian may have to be the Borg Queen. Control over the deadliest force in our universe; millions at her command; zero political or moral ambitions, just a single minded search for perfection. All of these traits make her the most dangerous I think.

Dangerousness and powerful doesn't make you a good antagonist/villain. A force of nature makes a great adversary but not a great antagonist.  I'm not saying the Borg Queen was a force of nature; she was a great antagonist, but not because of the armies she controlled.

True. But In contrast to Dukat she feels, grander.

Maybe I'm letting my bias for DS9 get the better of me again.

I think the borg are pretty lame as far as being true villains. Villains who are bound by their nature are far too simple and is a rather hackneyed idea.

Excellent point.  The borg queen and Khan were driven by their nature, they couldn't change what they were.  Dukat was driven by self-righteousness and wreckless ambition.

Another thing about Dukat.
I don't know if all of you felt this, but there were times throughout the series where I actually LIKED Dukat, and thought he was almost a good guy... When I say liked, I always like him coz hes an awesome villain, but, I almost wanted his character to win... almost. Understand?
I also wish that Kira had given in to Dukat's persistance. I think it could'a bin very interesting, it could've opended the door to some stories. E.g. assasination attempt on Kira for being involved with Dukat, Odo going boss on Dukat's ass coz Odo'd be jelous, it could'a been really emotional n stuff for Kira when Dukat went and became the Emissary of the Pah-Wraiths and killed Jadzia.
