Everyone knows 2001 as a classic, but few have watched the (in some ways superior) sequel, 2010.  I consider it required watching for any sci-fi fan, and a fantastic movie in its own right.

Forbidden Planet is absolutely required, and The Cage borrowed some elements directly from it.

The Thing remake with Kurt Russel is bloody wonderful sci-fi.

The Abyss remains one of the best sci-fi films of all time.

Them!  is a fun film from the 50s with giant, radioactive ants, in the vein of The Blob.

Dark City is phenomenal, and I'm convinced The Matrix ripped this off heavily.

Those are all i've got off the top of my head...  I will say that if you're looking for new sci-fi, the upcoming film District 9 has been getting insanely positive early reviews with people calling it the best sci-fi film since Aliens, so I'd plan to be there opening night.

Another one I recommend is Enemy Mine starring Lou Gossett Jr. and Dennis Quaid. Gossett plays a reptilian like alien and Quaid plays a human. They are mortal enemies that crash land on a hostile planet and have to come together and assist one another for their mutual survival.

"Screamers"... a rather old one, B-movie, but for its limited budget it has a unique atmosphere (and please forget the sequel)

"Mission to Mars"... a 2001/Abyss type story, with great SFX and Mars location shots.

"THX 1138", George Lucas' first big film, recently released in a decent SE with some new effects, is a timeless classic.

"Children of Men"... that's where Abrams took his camera style for TREK XI. A visual masterpiece set in the near future showing mankind unable to reproduce.

"Minority Report", Spielbergs Sci-Fi thriller has a dense atmosphere, superb effects and lots of plot twists.

"K-Pax"... one of my favorite films. An "alien" arrives on Earth inside a human body... but nobody wants to beliebe him that he comes from a different planet. The film has an awesome climax, superb cast and a wonderful score. If I should pick one favorite Sci-Fi movie... this would be it.

The Final Countdown with Kirk Douglas, Martin Sheen, Katherine Ross and Charles During. From Imdb - "The USS Nimitz, a modern-day nuclear aircraft carrier, is drawn through a time warp from 1980 to a couple days before the Japanese assault on Pearl Harbor, and the crew must decide whether to launch a preemptive strike against the incoming Japanese carrier fleet with their more advanced air wing, or allow history to take its course, which might not happen since they had rescued Senator Chapman, who disappeared shortly before the attack, from his death."

I was going to suggest Silent Running. Glad to see someone else liked it. I loved the robots.

i just go to the VHS section of a mom/pop video store and start watching cheesy 80s scifi. Lots of fun to tell ya the truth. Suprisingly, alot of old ones are really good storywise. Logan's Run is one of them that needs to be remade.
Also

Oldies:
Flight of the Navigator
The Last Starfighter
Tron

Newer:
Galaxy Quest (tim Allen)
Natural City
and of course the entire series of Battlestar Galactica Reimaged
