Okay lets see first if I have the translation of what you said basically correct...
You say that the scene where Sisko asks Kira to come to Earth on the Defiant -- presumably the same scene when she reports the wormhole has stopped opening etc -- should have been before the one with changeling-O'Brien.
I don't think so. It could have worked quite well that way. But both these scenes are pretty much unrelated. Basically what he's giving changeling-O'Brien is his reasoning behind why he believes that he is being deceived, given that according to what he knows, the Defiant and therefore real-O'Brien did not leave DS9.
The order of scenes here is not essentially out of place because it might make a little difference to the story but not an important difference. Both these scenes you mention are not entirely unrelated but neither is either dependant on the other. So the order in which they are shown doesn't really matter in the material sense.

Had Sisko even called for the Defiant yet? Sisko is basically, like, "WTF?"

No he hadn't. Perhaps that was the point behind the original post -- I'm still working that out.

I guess English isn't their first language.

^ That could very well be true. I just wanted to be sure that I was answering the right question and not something so very different.

i think sisko meant that by the time he came on earth till the time he met the changeling is insufficient time for the Defiant to arrive for whatever reason.
