I am paraphrasing, but
I loved when Quinto Spock says to McCoy: "If it would help this ship for me to wander around the halls crying my eyes out, I would do so" or something to that effect.
McCoys answer (out of earshot) : "Greenblooded hob goblin"

Someone pointed out to me that in the movie when Kirk takes the Kobiashi Maru Test, he is eating an apple. This is a subtle reference to the Wrath of Khan, because when they are discussing the same event in that movie, Admiral Kirk is eating an apple. Sort of cool.

The Kobiashi Maru Test was my fav reference...but there were many. I think that despite what many have said, the writers did *some* research.

I was going to mention the Kobayashi Maru.
My next favorite is when Spock Prime gives advice you Kirk on how to move young Spock out of command by forcing him to get emotional, and Kirk does so just like in the episode "This Side of Paradise". I was half-expecting Kirk to call Spock a "freak" just like in the circus, next to the dog faced boy.

I noticed a line in the movie that I have heard in the older Star Trek movies and series and its: "I have and shall always be your friend" and of course this other line we hear a lot: "Live long and prosper"
