In the ST6 movie they have to check the garbage disposal before they get into dock so the magnetic boots won't get lost there. Of course, this is sort of pre-replicator era.
In one book Spock stores the coffee grinds in the transporter buffer so that it stays fresher...supposedly the first notion towards replicators, perhaps.
With replicators the computer has to know how to make something (be programmed) and thus one could assume a chemical soup that all the things can be made from and therefore returned to...including our waste which is actually (as unappealing as it sounds) still loaded with nutrition.
It probably does require energy to make something, thus, decompiling would also release that energy. In deep space one could assume then that a little energy probably goes a long way.

This is how I see it.

Replicators constructs & deconstructs objects molecules/something.
It can make something, so long as it has the appropriate amount & relevant molecules.

When objects are deconstructed, they are stored somewhere like buffers. It doesn't simply take 1 object from 1 part of the ship to replicate in a replicator in another part of the ship.
The molecules can be reshaped to be used for different objects with a certain margin of limitation.
Some things can't be changed like anti-matter, its only used to make anti-matter, nothing else.
